Separation of church and state

I recently started paying attention to politic more, I wanted to gain a better understanding of the United States views and issues. Furthermore I wanted to figure out the different stand points of the political parties. A lot of the issues I have been reading have a lot to do with religion, at least to me. For example

Abortion:  Some people choose pro-life or pro choice base of religious beliefs and not what the whole of the United States believes or needs. Others do not take the time to understand what each means or the positives and negatives between them.

Birth Control: Why are people against birth control?

Why is it if you do not believe in birth control, I should not be allowed to use it?

Churches in politics: If churches are making political statements, why shouldn't they be taxed?

Religion in schools or work place: The United States has no base religion and people are allowed to worship whatever they choose. Why are political groups so intent on pushing Christianity or any religion in community areas? Religion communities have a lot of power in organizations like the boy scouts in which they chose who or whom can join based on their beliefs and in almost all of the social media content, I read dealing with politics there are religious contributors arguing from a religious standpoint.

To me it does not seem that church and state are actually separated. I am not saying the church has not done good deeds, just wondering how a country with so many religions can be run with religion at it cornerstone? I am looking for all view points to better understand this issue.
